There are others, but those are the ones that immediately came to mind.
Probably the most depressing anime I've seen is Air.
It's about this girl who's called the Girl in the Sky. Whenever she falls in love with a man, she is cursed to reincarnate into another life. And it's about this guy and her two friends who try to help break the curse before she falls deeply in love with him.
I think the most obvious one is FullMetal Alchemist. There were several episodes which just left me an emotional wreck, they were so sad.
Neon Genesis Evangelion and a few episodes of Cowboy Bebop are downers, too.
Barefoot Gen was hard to watch and that's what really happened too. Grave of Fireflies is pretty sad too and I watched Gantz, it's very depressing and dark.
Gantz... lets no even go there. While it may have been some what depressing, there were (are?) a number of issues which make it more creepy than sad/depressing.
