Lots of different kinds of evidence. Take this, for example. The genetic differences between humans and chimpanzees look exactly like lots of accumulated mutations. Why should that be true if the similarities are the result of hybridization?

I don't know what that means in terms of actual genetics. All functional genes in both humans and chimpanzees (and they're almost entirely the same genes) are expressed.
