What were the waters in Genesis 1:1?

1 In the beginning God created the heavens and the earth. 2 Now the earth was formless and void, and darkness was over the surface of the deep. And the Spirit of God was hovering over the surface of the waters.
When did God speak these waters into existence?

3 And God said, “Let there be light,” and there was light.
It seems that the non-physical dark earth and the dark waters already existed before God spoke light into being. Can these be related to what physicists call dark matter and dark energy?

The meaning of waters seems to be shifting.
6 And God said, “Let there be an expanse in the midst of the waters, and let it separate the waters from the waters.” 7And God made the expanse and separated the waters that were under the expanse from the waters that were above the expanse. And it was so. 8 And God called the expanse Heaven. And there was evening and there was morning, the second day.
The dark waters above the expanse belong to the spiritual realm.
9 And God said, “Let the waters under the heavens be gathered together into one place, and let the dry land appear.”
The watery materials under the expanse belong to the physical realm.
And it was so. 10 God called the dry land Earth, and the waters that were gathered together he called Seas. And God saw that it was good.
At this point, the "waters" is H20.

The term waters seems to refer to some kind of primordial hazy matter in the beginning and its meaning becomes more and more definite in later verses.

When did God speak these waters into existence?
New research suggests ancient Earth was a water world, with little to no land in sight. And that could have major implications for the origin and evolution of life. While modern Earth's surface is about 70 percent water-covered, the new research indicates that our planet was a true ocean world some 3 billion years ago.
It seems that the non-physical dark earth and the dark waters already existed before God spoke light into being. Can these be related to what physicists call dark matter and dark energy?
Light comes from the darkness. The gravity is so strong the light is not able to exist. When it does escape they call that an event horizon. Just like we have a horizon here on earth and the end and beginning of the day.

In the context of a black hole, the event horizon is the point of no return beyond which anything, including light, is unable to escape the gravitational pull of the black hole. Once an object or radiation crosses the event horizon, it is destined to fall into the black hole and is considered "lost" to the external universe.

We have a lot of different names for water. The atmosphere was a lot more humid at the time of the dinosaurs. The sky was pink and not blue like it is now. When they talk about the Earth being covered with water, it could have been covered with ice or what they call glaciers.

They do not know a lot about the beginning of water. They are still working on that. We are told their was no rain in Eden. Genesis 2:5-6 for the LORD God had not yet sent rain upon the earth, and there was no man to cultivate the ground. 6But springs welled up from the earth and watered the whole surface of the ground.

In the ancient near east there was no awareness of the vacuum or void of deep space. Instead they thought this realm consisted of "waters." This error allows us to grasp the true meaning of Genesis 1:2-3:

"And the wind (= forceful movement, expansion) of God moved over the face of the waters, and God said, "Let there be light.""

A forceful expansion moving in the void resulting in light? That's a divinely inspired picture of the scientific Big Bang expressed in ancient cosmological terms that they could understand.
