Here's your problem. Guillotines would require constant upkeep and maintenance to insure the blade remains sharp and not too caked in blood and gore that it still cleanly slices.

Not to mention hygiene. The blade would need to be sterilised between each use, or it could spread infection.

I think it's a fine way to get rid of a lot of people quick smart. Think about it... if you shoot them or gas them, you still have the problem of picking them up off the floor. This is very time and labour intensive.

With the guillotine, you can have a mechanism to tip the bodies into an already waiting coffin or a conveyor belt under the floor. (this is demonstrated in the YouTube in the OP). Plus you can harvest the organs if need be. Nice and clean.

Secondly, you've just come up with a random and pointless system for using a guillotine.
