Creating the solid firmamant was a supernatural miracle, it's not subject to investigation by the presuppositions of methodological naturalism. Who is to say God couldn't create a solid firmament birds could fly through?

Actually you are right. We tend to think of air as nothing when actually it's made up of thousands of tiny molecules. Birds are kind of like fish that "swim" in the air and planes are a little like submarines that sail through the sky.

But seriously folks, the verse says more literally:
on, or across, the face of the firmament of the heavens.

Yes, that's right. It's the same phrasing used earlier in the chapter: "the Spirit of God was hovering across the face of the waters".

What he's saying is that the birds are seen to fly across the surface of the dome of the sky, while the sun, moon and stars were placed in the dome itself on day 4.
