Matthew 11:
2 When John heard in prison what Christ was doing, he sent his disciples
3 to ask him, "Are you the one who was to come, or should we expect someone else?"
4 Jesus replied, "Go back and report to John what you hear and see:
5 The blind receive sight, the lame walk, those who have leprosy are cured, the deaf hear, the dead are raised, and the good news is preached to the poor.
6 Blessed is the man who does not fall away on account of me."

Why did John the Baptist has doubt on Jesus?
When John baptized Jesus, he saw the Holy Spirit descended on Jesus, why was he doubtful again?

Because if you read Zecharia's prophecy (John's father) and John's opening messages starting off his ministry - "The axe is laid to the root of the trees" they were both talking about Christ that would be warrior king - taking names - setting things right.

So then when John was put in prison both he and his disciples expected that Christ would come over and command the walls to fall and John to continue his advance-guard ministry for Christ...

Instead Christ stayed away from the fight - not at all coming in as warrior-king, deliverer.

Exactly what Bob Ryan has said and the simple fact that when we, His children go through serious trials our faith will wax cold
John the Baptist was human, like us, christianity is not easy.
I guess that's why we are urged to have faith so often in the word.
Even the disciples doubted

Jesus words were not for the benefit of John the Baptist, but for John's disciples, and neither did John doubt, rather he sent his disciples to Jesus with that question for their benefit. John was the forerunner of Christ, he was not the Christ, and yet some of his disciples had remained with him out of misplaced loyalty (some had already left to follow Jesus. It was not to their benefit to remain with him instead of following Christ, especially since he knew his end was near, but neither could he order them to leave and follow Christ, they had to do it willingly.
That was why he sent them to ask Christ those things and that is why Christ answered the way he did, again to allow them to come to understanding and freely choose to follow Him.
