I wrote a report about the different beliefs held of the celebration of the Eucharist for a class, and came across this issue while studying different faiths. It seemed like the issue arose from whether or not each faith believes that the celebration of the Eucharist is a continuation of the Passover feast or not. Or that is at least part of the issue, I believe. I would be interested to know more about this as well.

Christ on the night of the mystical supper used leavened bread. Unleavened bread is a form of judaising, not historical at all, just an attempt to tie the last supper to a passover meal. The magazine "Bible Review" which is known for its scholarship had a feature story on this a few years ago entitiled "Was the Last Supper a Sedar".

Analyzing all 4 gospel stories and Paul's epistle's along with how the passover was practised in the first century. The author concluded that Christ did indeed use leavened bread. That the gospel of John is the historical account. That the last supper did not take place on passover, that all elements of what made a jewish sedar in the first century from prayers to certain kinds of food are completely absent while other foods are mentioned which should not be.

There are places in the gospel where Christ warns his disciples to:

And he charged them, saying, Take heed, beware of the leaven of the Pharisees, and of the leaven of Herod.

This means that they should watch out for the nasty little ideas that, like yeast in bread, tend to spread and take over the whole of the "lump" of dough. He is warning them not to become overly legalistic and external. This, combined with the Jewish customs for passover and a lack of understanding / knowledge of true Christian practice, leads them to reject leavening in this way.
