Well, Targum Jonathan is a horrible paraphrase. If you're interested in what the Jews thought about the Nephilim, pay attention to those works. If you're interested in what the Nephilim were, then you need to read near eastern history, particularly canaanite myths.

Well, we don't know when Genesis x:y was written, but at least later "The Nephilim" were thought of as "Giants", see e.g. this page The Nephilim, which mentions "The Book of Giants", found in the Qumran caves.

According to that same page "nephilim" is from the root "nephel" meaning "untimely birth, abortion, miscarriage", though Zechariah Sitchin claims that "nephilim" means "those who came down", but of course, excuse me for the comparison, there is some similarity between an abortion and to come down.

Actually the root is npl, a Semitic root, cf. Akkadian napalum. The Semantic range is "falling, coming down." Cf. this sentence from the article you referenced:
The 'giants' were believed to be the offspring of fallen angels (the Nephilim; also called Watchers)
In fact, I think the best explanation would is this:

The tradition in Genesis 6.4 may reflect the Canaanite myth of the birth of minor gods from the union of El and human women. The conception of the Rephaim as supermen may reflect the Canaanite tradition of defunct kings as rp'um, or Dispensers of fertility. The identity in tradition of 'the fallen ones' of Genesis 6:4 and the Rephaim is supported by the nature of the latter in Proverbs 2:18; Job 26:5 and Phoenician funerary inscriptions."

In Canaan, of course, you have a lot of issues with sacred prostitution. Cf. Wenham's Commentary on Genesis.

I haven't read enough Canaanite literature to make up my mind for sure.
