I suggest a reading of "Foxe's Book of Martyrs," followed by "History of the Waldenses"; J. A. White, Hartland Publications, 1996. These will give you a good picture of the Catholic persecution of Bible Believers in the Dark Ages. Also, I would like to show the Biblical way, completely ignored by Catholics and Protestants alike (I am not a Protestant; the Baptist church never "came out" of Catholocism):

Titus 3:10 A man that is an heretick after the first and second admonition reject;

What in this verse allows for the torture, mutilation and execution of someone who teaches contrary to the Catholic church, let alone teaches the Bible?

There's nothing in the Bible that says we're to kill people for not accepting the gospel. What did Jesus say? If they don't receive you, shake the dust off your feet, and move on. You can't force someone to believe the way you want them to or even to believe what the Bible says. It has to be their choice.

1. This makes the assumption that what your demonination teaches is more Scripturally based that what the Catholic Church teaches. Since you can't prove that, it is summarily rejected.

2. Christ never said that the people in his Church would be perfect. If your Church is full of perfect Christians, they are either all dead, or they are all hypocrites.

Agreed. What does that have to do with the Inquisitions?

The Inquisitions tried to make "heretics" conform to whoever it was doing the persecuations belief.

ie - Roman catholics were trying to force anabaptists to repent of their beliefs and believe what the Roman Catholc Church taught - which is specifically against Jesus Christs' very own words (the idea of forcing someone to beleive what you believe, not that the RCC's doctrine is against Jesus Christs words).

Same can be said for Protestants as well.

The Catholic Church's doctrines/practices aren't Biblically based nor can they be defended Biblically (eg. role of Mary, the Mass, purgatory, the priesthood, etc). According to Catholicism, Scripture is not sufficient in and of itself, it cannot stand alone, and it does not have all the truth we need for salvation; it must be supplemented by 'Tradition' and interpreted by the 'Magisterium of the Church' However, there is absolutely no Catholic tradition which can be traced back to the Apostles. Catholic traditions arose much later than that era and the RCC admits that so-called Tradition handed down from the Apostles has gone through much change throughout the centuries.

Your second point about perfection is a cop-out period. It is an excuse to mask the horrible past of the RCC. The horrific acts of the RCC throughout the centuries were done deliberately by men hardly lead by the Spirit of God !!
