Live-A-Live had a good stylized soundtrack for the SNES era (I particularly like the Ninja and Cowboy sections). It also occurs to me that while Thief I and II (I never played the 3rd one since it betrays the originals) did not use music to a great extent, whenever they did it was in a very, very cool way.

I had a lot of games that have great music....but I think that Legend of Dragoon has to take the cake with the best music. I can't think of any other games that match it.

The Castlevania series has some good tunes. Especially "Vampire Killer" and "Bloody Tears".
The Silent Hill series is good at darkly disturbing alterna-industrial-whatsits music.
The Metroid series is awesome at alien atmospheric and sci-fi tunes.
Zelda, Final Fantasy, Chrono series, So many good VGM tunes out there.
Heck I play games sometimes just to hear the music.

I'm gonna have to say anything that SquareEnix puts out. From Chrono Trigger on the SNES to Final Fantasy 7/8/9/10 on Sony's consoles, they've always managed to keep me humming tunes from their RPGs.

I also think that the track for the first level in Blaster Master for NES is one of the best tracks ever. Of course, it's all midi-style, but that adds to the effect of its coolness. Blaster Master is to NES as Halo is to XBox.
Actually, I like a lot of game music. Final Fantasy had some good tracks. The Halo theme song is downright sweet. Chrono Cross had some cool stuff too. I could go on forever.
