Simple answer: having seen the first 49 episodes of the series (my computer died before I watched episode 50), there isn't anything to do with 666 in it, nor is there any anti-Christian sentiment either (the religion at the beginning is very blatantly
not Christianity; later in the series, the references to Christianity are veiled and very general, referring more to the hostility and intolerance of some members of the faith than anything else, and are only mentioned in a couple places near the end; the Ishbalan religion is also very generally outlined, and not much is said in-depth about it).
Complex answer: a hexagram is a six-pointed star, and usually is rather ambiguously used in anime (a six-pointed star without a circle around it is a Star of David, a symbol of Judaism). A pentagram (five-pointed star) appears in the transmutation circle used to seal the homunculi, but the Japanese throw that symbol around very haphazardly (and usually it appears normal-oriented, not inverted; inverted pentagrams are the ones identified with Satanism nowadays, but were used in other features for centuries, as were normal-oriented ones; some can even be found on
Christian churches), and the one in FMA is normal-oriented.
The crucified snake symbol that also appears in the homunculus-sealing circle (and on most FMA merchandise) is a traditional symbol of alchemy, and dates back to the Middle Ages (and actually is a variation of Hermes' staff, if I'm not mistaken; Hermes' staff is used as the symbol for the medical sciences - two snakes wrapped around a single rod).
