While it is true that she disliked Paris, I would have to contend that this is the reason she wanted Achilles to win. Athena has long taken sides in the greek/trojan conflict, just like all the other gods did, way before the contest with Paris ever took place. I would say she was just fullfilling her role as the patron diety.

Now, could the whole hate of Paris helped her decision, or pushed her to act a bit more than she normally would, I would say it probably did, but it was far from the deciding factor.
