Yes, that pond needs to be cleaned up before fish are able to survive in it.

But if we were capable of creating fish in any way we wish, then we could just create fish that could survive in the pond as it is, and then no clean up is required.

If we go by your reasoning, He would have left thousands of scars from operations that never actually happened.

I suggest you visit the Channeled Scablands in Oregon and Washington states sometime. Not only are they a perfect example of what the results of large scale, catastrophic flooding actually look like, but it's also a very beautiful natural wonder. So you can appreciate it even if you don't learn anything.
