Has the joke "spaghetti moster" a deeper meaning for modern atheism?

I dont think so.

Perhaps I'm wrong, but I always thought the FSM was a demonstration of who has the burden-of-proof for a claim. Its a response to the "well, PROVE to me God doesnt exist" demand sometimes made by religionists. The atheist then responds "by the same token, PROVE to me the FSM doesnt exist".

By that burden of proof (prove the negative) almost any crazy claim (like FSM), has standing.
^This.
The FSM parody has never been an argument against a god.

There are people in this world who are extraordinarily sophisticated who are Christian, many who have dedicate their lives to it, and others even martyred.

I don't doubt that.

To say that Christianity is like a 'flying spaghetti monster' is both anti-intellectual and an abysmal disrespect for our ancestors and many today.

No, not if you understand the point of the FSM.

Why don't you just admit that it's just an immature and pompous notion of anti-theists, instead of trying to sit there and actually think there is validity to it?

But it does have validity. The FSM is used to make some good points.

If you actually understood the premise of Christianity

Ah, "if" I did. Naturally, understanding Christianity automatically means agreeing with you.

PROVE to me the FSM doesnt exist
Who has the faith, trust in one? If no one, then nothing to prove. But the ones have, who invented it. The atheists. Therefore the atheists are playing the paganism. Thus, they are pagans. The spaghetti monster is also the so called "straw-man fallacy". Repent.

It can be put as the speech of atheist: "you say, that there is no proof for God's absence, then PROVE to me the spaghetti monster (FSM) doesnt exist." It is nonsense then. Repent.

"Flying Spaghetti Monster" is something that is absolutely ridiculous
Satanic Atheism: ``PROVE to me the spaghetti monster (FSM) doesnt exist".
Because they ask for such proof, then the atheism is not rejecting the idea, what dead matter can be god. Atheism is very paganic, isn't it?
