Although I grew up in New York, we haven't lived there for sixteen years. When we visit, we always see a few plays, but aren't crazy about waiting on those long TIX lines, especially in bad weather (even though the steel drummer that sets up and plays classical music on the pans is awesome...)
Through trial and error, I found a website I've used for two years. I don't think I have enough posts yet to give you the link, but it's called BroadwayBox.com

It has lists of special half price offers (sometimes 75% for newer shows, and never any discounts for the really popular ones.) It gives coupon codes you can use when purchasing tickets.
You usually purchase the tickets directly from the box office with the coupon codes, and you can either pick them up at the will call window or receive them in the mail.
