When the USA was being founded the Founding Fathers wanted to be a convention of various Protestant groups and acting in a unified stance to govern themselves. A collection of theocracies if you will.
The thought of unbelievers or atheists living amongst the Christians was that they wouldn't live long as those ideals were considered illegal in most states. (There were only 13 at the time) The witch trials in Salem Massachusetts are an example of such thoughts. The trials were poorly performed but they did express the sentiments of the people that Non-Christian beliefs weren't going to be tolerated and received a capital punishment.
Now by the time the Louisiana Purchase was made and the inclusion of California, the Catholic Church was included. New York had already several Catholic monasteries that were producing wines and vineyards and even some glass works. Granted they weren't without some prejudice against their theology but then again every theological group was prejudiced against other groups.
The Virginia Baptists firmly believed that the Pennsylvania Dutchman were going to hell for their beliefs.
When Thomas Jefferson wrote his famous letter about "wall of separation between Church and State" many take this as theological bodies and governmental bodies but in truth it was actually a separation of federal government versus state government and that the role of the Federal Government wasn't going to tell Virginia Baptists how to craft their laws even if they were quite harsh. They could treat the occupants of their state as they pleased. If they whipped every non-baptist to the border of their state/church then that was up to them. (Which was the complaint that caused the writing of Thomas Jefferson's famous letter)
