If only 2% of the passengers are going from Johannesburg to Santiago, absolutely. Most of the passengers getting on at Johannesburg are only going to the first stop, and it is a completely different group of passengers doing the hop to Santiago. Only a few passengers are travelling all the way from Johannesburg to Santiago. If most of the people travelling are only going between the intermediate destinations, the airline is making plenty of profit. They may take a small loss on the few travelling between the two endpoints, because if they didn't the tickets would be way too expensive for the travelers.Even the 14 hour flight includes a stop, would not the most viable thing be to just go straight to the destination,
going to Sydney, to pick up passengers, is a longer distance than just going straight to Santiago.
And any commercial bottom line is money, a 25 hour flight costs more money than a 14 hour flight,

Look into it, even the 14 hour flight, it's a certain kind of plane, they stop, fill it to the max, and use all that fuel to get to Johannesburg.
