Women retain and carry living DNA from every man with whom they have sexual intercourse, according to a new study by the University of Seattle and the Fred Hutchinson Cancer Research Center.

The study, which discovered the startling information by accident, was originally trying to determine if women who have been pregnant with a son might be more predisposed to certain neurological diseases that occur more frequently in males.

But as the scientists picked apart the female brain, the study began to veer wildly off course. As it turns out, the female brain is even more mysterious than we previously thought.

The study found that female brains often harbor “male microchimerism“, or in other words, the presence of male DNA that originated from another individual, and are genetically distinct from the cells that make up the rest of the woman.』

Your first article from which you quoted makes a massive mistake. It is however not written by someone knowledgeable in the field or a doctor, but a journalist who gleaned information from studies he clearly does not understand. This is a cautionary tale on how data can be misinterpreted and misrepresented.

It assumes first trimester miscarriages are uncommon enough not to account for 63% of woman having male DNA in their brains.
This is not the case. 20% of known pregnancies end in miscarriage in the first trimester. Usually people realise this by missing a period or feeling nauseous. These symptoms however will only occur around week 5. Thus a miscarriage before then goes unnoticed and would be considered just to be their period. It is quite possible that the majority of miscarriages go unnoticed in this manner, but difficult to test for. This makes a figure of 63% quite feasible seeing that genetically defective and damaged fertilised ova are far more likely to abort spontaneously and at an earlier date. In addition women who have had children or have some form of chimerism also fall within the 63%.

Besides, how would the male dna reach the female brain? The uterus has a thick endometrium and mucus that would prevent this and immunological mechanisms as well. It is quite difficult for virusses like HIV that are trying to get absorbed to do so, so if this is happening from a blind sperm that has no biologic necessity to do so, it would be infinitessimal amounts achieving this result if at all. It would then promptly be mopped up by the immune system as it does not have the virusses or sexually transmitted diseases' ways of escaping notice or infecting cells.
The body however is designed to accept a pregnancy and with the internal villi structure of placenta or the initial morula stage during the first trimester, the male DNA would be in close approximation and the female immune system primed to ignore it.

No. On balance, deriving this from pregnancy makes far more physiologic sense, either known pregnancies or unknown very early miscarriages. Just absorbing DNA from sex is sensational, but is not supported by current medical knowledge at all.
