My favs are Jesus Christ Superstar, Jekyll & Hyde, and Fallen Angel.
It is a shame that Fallen Angel is so unknown.

I would have to say that in addition to Les Miserable...I love Avenue Q, Spamalot, JEsus Christ Superstar, The Who's Tommy, Lion King, Into the Woods, Godspell, Rent, Joseph & the Amazing Technicolor Dreamcoat, HERO!The Rock Opera, Rocky Horror, Mary Poppins, Sound of Music, The Mikado, and others too. There are so many. Each affects me in many ways. Some depress me, spur me to want to be better, make me cry tears of joy too.
Just to be clear, I do not judge a musical on content that may offend or not. Or is Christian or not. Some of these have risque language and situations. It's at our own risk. All the above have lifted me up in one way or another.

My favorite is Next to Normal, which opened during the 2009 season. Alice Ripely won a Tony for her performance. It has a powerful story and an amazing score.
Tied for second are two Boubil & Schonberg musicals -- Les Miserables and The Pirate Queen. The latter musical was severely hampered by its book, and was a flop when it opened. The music, however, was amazing -- I highly recommend buying the Original Cast Recording.
