Don't just banish these thoughts, but think them through. Try to come to a resolution where you understand how and why God is good, and then these simple-thoughts that plague you will have no basis.
Some things to think about:
A lot of people think God is evil because he allows suffering, and lots of it. But imagine this scenario when you think of this. What if someone gave you a million dollars, and you had been poor all your life? How happy would that make you? Now imagine someone gave Paris Hilton a million dollars, and she's been rich all her life. Who would be happier in the end? You! Suffering is like that, God allows us to suffer on earth so that we will have the perspective to appreciate a perfect heaven. If everything was perfect for us already, we wouldn't appreciate heaven much would we?
Some people like to say that God is evil because religion can be really violent and cruel sometimes. Remember, Religion is not God! God is God... Religion is a tool of man to worship and honor God. But just like any tool, it can be wielded for evil intent, or with bad judgement. A sword can be used for good or evil, no matter who's name is printed on it. So it is with religion.
Remember, God loves you, and he acts to help you be happy in the end. He wants your love back, but he loves you so much that he doesn't force you to love him.
