How can it be false? Most animals according to the facts are extinct! In majority of those evolving!

This document is about philosophy in science. The philosophical side of intelligent design most closely resembles theistic convictions (in physical science however, Intelligent Design contends with Darwinism).

Since we are dealing with philosophy here, when intelligent design replaces Darwinism it automatically replaces its philosophical baggage with a science more philosophically consonant with theistic convictions.

This is correct. Methodological naturalism is more prominently displayed when its practical application is exhausted. This is seen in the case of man's origin.

Philosophy of science is about as useful to scientists as ornithology is to birds.

I think a good solution to the problem of ID is to start heavily promoting the idea that the Islamic god is the designer, and see how long it takes the stalwarts to snap.
Oh, I'd like to see that! Better yet, find a god outside the Abrahamic tradition. Ptah might do, he's a creator figure after all.

But really, you should probably read a book in your native language about it since going by your posts thus far I feel you are unable to comphrehend written english which would hinder any attempt of explaining to you why you are mistaken.

No one disputes that, but no one understands why this is supposed to be a problem. How does extinction change the fact that species evolve?

It keeps them from evolving.
It stops that particular species from evolving, sure, but the species itself, when extant, still evolved, and other living species still evolve. Lillen seems to be saying that, because 99% of all species are now extinct, evolution can't be a particularly effective way for them to adapt.
