Culturally there has always been clashes against Protestants and Catholics.

Partly it was because a surprising number of people thought any Catholic would be bound to obey the Pope, who would thus himself become de facto President. Religious lines were more sharply drawn then. Many Catholics and Protestants seriously believed that the "other guy" was going to Hell simply because of his denomination. |

This is the explanation I got in my college intro US History class.....
Here was the point, as Americans viewed it:
Catholics are required to be obedient to the Pope.
The Pope often makes political bids.
Thus, a Catholic is required to abide by those.
Would a Catholic President thus be a "tool" of the Pope, required to do the Pope's bididing?" Some said yes, he would. Especially since Kennedy made quite a point of stressing his Catholicism.
Kennedy himself sought to end the issue by declaring - publicly and forcefully - that he would ignore all political comments or bids of the Pope and would, in no sense, be obedient to him except in pure matters of personal faith and morals. That seemed to satisfy the American public and the issue faded away.
